The aim of this current project is to assess risk for adverse cardiac events associated with psychotropic drug treatment using national registers and epidemiological research methods.  Results from these studies will fill a knowledge gap regarding psychotropic drug safety, in combination with other medications, longtime treatments, comorbidity, in different ages, sociodemographic status and sexes.

The project is a joint research consortium between clinical and research specialist areas which enables several and methodological clinical aspects to be considered. The results from this study will be communicated to relevant stakeholders. The project involves a larger research group with several doctoral students. By the study´s large sample size and power to detect even smaller risk estimates, this national-wide population-based study will contribute substantially to a better risk-benefit assessment, and in the long term, lead to better personalized psychopharmacological drug treatment.

Gene isoforms play key roles in disease etiology and outcome. Despite that gene isoforms are involved in most biological processes, they are commonly ignored because we lack tools to understand them. In this project we will build new large-scale machine learning tools to extract gene isoform information from commonly existing single-cell RNA-seq data.

The approach we consider is based on variational autoencoders and sequence models. The challenges lie in the data being extremely large, sparse, and noisy. The project will open doors into the currently most rapidly expanding field in biology.

The projects aims at developing treatment and monitoring of cancer therapies with focus on imaging based methods, primarily magnetic resonance imaging and positron emission tomography, but can also include CT and CBCT and other imaging modalities. This project looks at the valuation of real options in the presence of multiple agents and strategic competition; a framework often referred to as real option games. Classical literature argues that a strategic element in real options erodes the option value, leading to a suboptimal equilibrium. Some mechanisms that reduce this effect have been discussed recently, specifically information and noise by Lambrecht as well as complementarity and cooperation. However, in recent work the supervisor showed, that access to financial markets with specifically designed structured products can alter the decision making to move away from inefficient equilibria. In the context of this research proposal, we will build on a classical setup where companies compete for projects and make investment decisions accordingly and add a market in which shares and other derivatives products on the various companies are traded. We allow the companies to trade in these and run a portfolio alongside their own business. We will study the effects on equilibria and investigate applications in resource economics and corporate finance. The modelling will be undertaken preferably in continuous time, but some of the work may also require discrete-time modelling.

Deep learning models, particularly deep convolutional neural networks (CNNs), have enjoyed tremendous success on an impressive number of complex problems. However, a fundamental understanding of the mathematical descriptions of the models and their extensions to non-flat data are still lacking, presenting an exciting research problem spanning several areas such as differential geometry, numerical analysis, and dynamical systems.

A promising approach, referred to as geometric deep learning, is to account for the geometry of the input data by making the networks equivariant with respect to the symmetries of the data. This means that a transformation of the input produces a corresponding transformation of the output. Making such geometric structures manifest amounts to incorporating prior knowledge of the system to facilitate learning.

Chronic infections are well-recognized clinical problems that contribute to development of antibiotic resistance. Existing antibiotics act on a limited number of pathways in bacteria and expanding the set of bacterial factors that can be targeted is urgently needed. This project aims to identify bacterial determinants that can be explored as targets for new antimicrobials by revealing mechanisms and/or determinants that are critical for bacteria to maintain infection in humans. The current project will be performed within an ongoing research program funded by Swedish Research Council on how to combat human bacterial infections by investigating bacterial transcriptome profiles of infected human specimens in combination with PATHOgenex (www.pathogenex.org) dataset and usage of biocomputational analyses. Brachial plexus injuries (BPI), whether traumatic or obstetrical, cause a dramatic loss of motor function in the arms and hands. Although surgical techniques exist which may promote regeneration of the injured nerve structures, the end-organ muscles are at risk of deteriorating to the degree that functional reinnervation is impossible. The distance from the site of injury to the intrinsic muscles of the hand is normally too far for the muscle to survive until the regenerating axons reach the target. The purpose of this translational project is to introduce a novel treatment regime. We propose the administration of an advanced therapy based on stem cells, for delivery of factors to rescue muscle damage. This PhD-project aims to address pre-clinical testing and characterization of the cell-based product both in vitro and in an established animal model.

The rapid increase of autonomous systems, connected devices, and distributed applications pose challenges in dealing with petabytes of data in diverse resource-constrained environments. Federated machine learning (FML) is collaborative learning to handle these problems without sharing data with centralized servers. However, several emerging threats target FML training, learning, and inference to fail or mislead models at early learning rounds. Attackers aim to break trustworthiness under different threat models such as insiders-outsiders attacks, semi-honest or fully malicious participants, and attacks in training, learning, or inference phases. As a result, the learning models fail to provide acceptable performance. Therefore, this project aims to develop and implement trustworthy federated learning algorithms for scarce and diverse non-iid (independent identically distributed) data under non-standard and adversarial settings, which are ideally suited for constraint environments and edge computing infrastructures. These goals can be achieved by inducing unique features in federated learning algorithms such as decentralized training, optimal device selection, secure learning and inference, fault-tolerance against failures and attacks, as well as resilient, fair and robust models. The ambition is to validate them in classical non-standard settings and apply them to solutions for constraint environments (i.e., Industrial Internet of Things (IIoT), healthcare systems) and edge infrastructures. Potentially, teaching up to a maximum of 20% can be included in the work tasks.

The SciLifeLab and Wallenberg National Program for Data-Driven Life Science (DDLS) is a 12-year initiative funded with a total of 3,1 billion SEK from the Knut and Alice Wallenberg Foundation. The purpose of the program is to recruit and train the next generation of researchers in data-driven life science and to create data-driven life scientists and to create globally leading computational and data science capabilities in life science in Sweden.

The program will recruit 39 eminent young group leaders as DDLS Fellows, launch over 210 postdoctoral positions and establish a research school for 260 PhDs, within both academia and industry. We are looking for a Postdoctoral Researcher to join the international research project “Holistic evaluation and restoration measures of human impacts on freshwater ecosystems across biogeographical gradients (FreshRestore)”, co-funded by the European Commission (https://www.biodiversa.org/1587) and Swedish Environmental Protection Agency (EPA). Globally, lake ecosystems are under anthropogenic stress (e.g. climate change, land use and harvesting). A key challenge is to understand and predict how freshwaters over gradients of catchments respond to different stressors, and to gain knowledge how to preserve and restore these ecosystems. FreshRestore will develop integrative models to predict population and food web levels consequences of natural environmental drivers and anthropogenic stressors using ecological population- and statistical models and large data sets of lake abiotic parameters, fish communities and food webs across biogeographical gradients in Fennoscandia, combined with information on climate, land- and water-use, and mitigation efforts (e.g., habitat restorations). The ecological and socio-economic models will facilitate evaluation of the cost-efficiency of different nature-based solutions and elucidate how to improve biodiversity in lakes through different implementations. The consortium includes partners from Norway, Sweden, Denmark, Finland and Spain. The project includes funding for travel costs allowing the postdoctoral researcher to visit the project partners, participate in field activities and to join scientific meetings.
